Mogensen learned to play the drums at the age of six; at the age of ten he also received classical piano lessons. After graduating from university in 1989, he first studied at the Berklee College of Music in Boston from 1990, and then graduated from the Rytmisk Music Conservatory in 1996. In addition, he took private lessons with Alex Riel, Bob Moses, Billy Hart, Adam Nussbaum and other drummers.

Mogensen was part of When Granny Sleeps with Kasper Tranberg, Niclas Knudsen and Nils Davidsen from 1995; the quartet released three albums, also with David Liebman and with Ray Anderson. Since 1996 he has also been a member of the Copenhagen Art Ensemble, which has interpreted works by Lotte Anker, Tim Berne, Marilyn Mazur and Ture Larsen and published them on sound recordings.

Under his own name, his debut album Taking Off was released in 1995 by Storyville Records (with Gary Thomas, Rick Margitza and Ron McClure). Together with Harald Haugaard, the album Spirit followed in 2005. In the following years he worked with Tomasz Dąbrowski and Nils Davidsen in the Tom Trio (eponymous album 2012)[1] and in several projects with Jerry Bergonzi and Carl Winther. in 2013, his album Just Another Day at the Office was released by SteepleChase Records. He can still be heard on albums with the Doky Brothers, Jacob Anderskov, Mariane Bitran, Petter Wettre, Søren Bebe or Walt Weiskopf. He has also worked with Bob Berg, the Brecker Brothers, Django Bates, Michael Formanek, Steve Swallow, Tim Hagans, Lew Soloff, Marc Johnson, Rudresh Mahanthappa, Ben Monder, George Colligan and Gary Peacock.

As an associate professor for percussion and ensemble, he has been leading the jazz course at the Fynske Musikkonservatorium/Carl Nielsen Academy of Music in Odense since 1998, which was established at the Syddansk Musikkonservatorium.
