In part one, "Justine", the young couple, Justine and Michael, are at a wedding reception at the mansion of Justine's sister, Claire, and her husband John. The lavish reception lasts from dusk to dawn with eating, drinking, dancing, and the gathering of guests on the estate's lawn to send miniature hot-air balloons into the sky, adorned with handwritten well-wishes for the bride and groom. There is family strife: Justine's divorced, bitter mother makes sarcastic and insulting remarks, ultimately resulting in John attempting to throw her off his property. Justine's boss follows her around, begging her to write a piece of advertising copy. On several occasions she looks at a particular red star, which seems to shine brighter than normal. Claire's husband John says it is the star Antares; later in the film the star disappears. Justine drifts away from the party and becomes increasingly distant during the night. She has sex with a stranger on the lawn. At the end of the party, Michael discovers Justine's infidelity and leaves her.

In part two, "Claire", Justine has become severely depressed. She comes to stay with Claire and John, who live with their son Leo in the mansion where the party took place. Justine is unable to carry out normal everyday activities like taking a bath or even eating, but gets better over time. John explains that the reason for Antares' disappearance was the rogue planet Melancholia, which had eclipsed the star. Melancholia, a massive blue telluric planet (or super-earth) that had before been hidden behind the sun, becomes visible in the sky, approaching Earth. John, who is an amateur astronomer, is excited about the planet, and looks forward to the "fly-by" expected by scientists, who have assured the public that Earth and Melancholia will pass by each other without colliding.

Il film è diviso in due parti e ruota attorno al rapporto conflittuale tra due sorelle, molto diverse tra loro, mentre la Terra è minacciata da una catastrofe, per l'imminente collisione con il pianeta Melancholia.

Prima parte: Justine
Justine (Kirsten Dunst) è una ragazza all'apparenza allegra, fresca di matrimonio, che raggiunge in limousine una lussuosa villa nella quale si sta svolgendo il ricevimento. Con il passare del tempo tuttavia la ragazza dà segno di avere evidenti turbe psichiche e il matrimonio diventa per lei una tragedia: prima si isola in camera, poi tratta in malo modo il marito (Alexander Skarsgård) che cerca di starle vicino, lo tradisce consumando un rapporto sessuale con il suo nuovo collega di lavoro nel campo di golf adiacente alla villa ed infine si licenzia insultando il suo datore di lavoro. A fine serata, il marito decide di andarsene; Justine cerca conforto nei genitori (divorziati), ma sia sua madre (una donna incapace di provare sentimenti), che suo padre (un anziano latin lover) si dimostrano egoisti; l'unica in grado di starle vicino è la sorella Claire, che la mattina successiva la accompagna per un giro a cavallo. Durante la cavalcata Justine guarda il cielo e si accorge che una stella, Antares, è misteriosamente scomparsa.

Seconda parte: Claire
Claire (Charlotte Gainsbourg), decide di ospitare la sorella Justine, ormai in forte crisi depressiva, nella villa in cui vive insieme al marito John (Kiefer Sutherland) e al figlioletto Leo. Nel frattempo la Terra viene minacciata da Melancholia, un piccolo pianeta, che dopo aver offuscato Antares si dirige a forte velocità verso il nostro pianeta. John, un appassionato di astronomia, rassicura la moglie che Melancholia passerà solo vicino alla Terra, senza colpirla. Tuttavia cominciano a verificarsi le prime anomalie: i cavalli si imbizzarriscono, ci sono strani eventi atmosferici (neve con temperature estive), il campo elettromagnetico terrestre dà segni di cedimento (non c'è più energia elettrica) e l'aria diviene rarefatta. John, resosi conto dell'inevitabilità dell'impatto, si suicida con delle pillole. A questo punto è Claire a soffrire di crisi depressive, e cerca conforto nella sorella Justine, che nel frattempo ha superato le sue. Justine e il nipotino Leo costruiscono con dei paletti di legno un rifugio immaginario (la "grotta magica"), aspettando la collisione imminente. I tre vi entrano e si tengono la mano, mentre Melancholia colpisce la Terra, distruggendola.
